The Acharya is Both Strict and Lenient
Srila Prabhupada has written in the Caitanya Caritmrita, Adi Lila, Chapter 7, Text 55 purport:"An ācārya, or great personality of the Vaiṣṇava school, is very strict in his principles, but although he is as hard as a thunderbolt, sometimes he is as soft as a rose. Thus actually he is independent. He follows all the rules and regulations strictly, but sometimes he slackens this policy."
But this does mean that the disciple makes a condition that he will only surrender to the spiritual master if the spiritual master is lenient. The disciple takes the thunderbolt and the rose treatment as equal mercy and sometimes even prefers the thunderbolt over the rose.

All glories to Srila Prabhupada.
Killing an insect knowingly or unknowingly is no doubt sinful. The karma is that you will become a millipede and you be killed in the same you killed the millipede. But Krishna promises that if you fully surrender to Him you will be free from all sinful reactions:
sarva-dharmān parityajya
mām ekaṁ śaraṇaṁ vraja
ahaṁ tvāṁ sarva-pāpebhyo
mokṣayiṣyāmi mā śucaḥ
Abandon all varieties of religion and just surrender unto Me.
I shall deliver you from all sinful reactions. Do not fear.
BG. 18.66
So now to get from becoming a millipede you should
surrender yourself to Krishna.
